    Notes: Abstract 1. A λ phage genomic DNA library for Limulus (L.) polyphemus brain was constructed using the λGEM-12 vector and the host strain KW251. 2. The primary library contained approximately 1.275 × 106 independent clones, increasing upon amplfication to 6.66 × 109 pfu/ml in a total volume of 58 ml. 3. A total of 28 clones was randomly chosen for a determination of the average size of inserts in the library. All clones contained inserts and the average size was 14.9 kb, ranging from 11.7 to 28.0 kb. The library provides a 10-fold equivalent of the L. polyphemus genome. 4. A new approach for evaluating a genomic DNA library was developed, in which competitive PCR MIMIC was employed to determine the target gene copy number in both constructed library and brain genomic DNA. The putative protein kinase C ε (PKCε) was selected as the target gene because its partial sequence of cDNA was recently cloned from L. polyphemus brain in our laboratory (Cao et al., 1998). A 419-bp fragment of nonhomologous sequence derived from putative PKCε and a 306-bp fragment from plasmid pUC 18 were generated for use as target and competitor in PCR MIMIC, respectively. 5. Within the genomic library DNA, a 0.8 value was obtained for the copy number of the putative PKCε gene that was detected in 0.1 amol of one equivalent L. polyphemus genome in terms of the average recombinant molecular weight. In the genomic DNA, a single copy of putative PKCε was found in 0.1 amol of one coverage for the L. polyphemus genome. Thus, it was implied that nearly 80% genetic resource was incorporated into the library. This percentage was termed the incorporation rate. 6. Based on these findings, we suggest that the incorporation rate is an essential factor for evaluating genomic libraries, particularly, when using partial digestion with restriction enzymes for library construction.

    Description: Four model-based State of Charge (SOC) estimation methods for lithium-ion (Li-ion) batteries are studied and evaluated in this paper. Different from existing literatures, this work evaluates different aspects of the SOC estimation, such as the estimation error distribution, the estimation rise time, the estimation time consumption, etc. The equivalent model of the battery is introduced and the state function of the model is deduced. The four model-based SOC estimation methods are analyzed first. Simulations and experiments are then established to evaluate the four methods. The urban dynamometer driving schedule (UDDS) current profiles are applied to simulate the drive situations of an electrified vehicle, and a genetic algorithm is utilized to identify the model parameters to find the optimal parameters of the model of the Li-ion battery. The simulations with and without disturbance are carried out and the results are analyzed. A battery test workbench is established and a Li-ion battery is applied to test the hardware in a loop experiment. Experimental results are plotted and analyzed according to the four aspects to evaluate the four model-based SOC estimation methods.

    Description: Renewable energy curtailment is increasingly a critical issue in China. Mechanism barriers are becoming a key constraint for renewable energy integration, in which downward regulation mechanism that incentivizes conventional generators to be dispatched down is playing a key role in some regions, such as Northeast China. The rapid and efficient acquisition of exposed bedrock fractions (EBF) is crucial for the monitoring and assessment of KRD degree and distribution within the highly heterogeneous landscapes. Remote-sensing indices provide a useful method for the quick mapping of the EBF at large scales. The currently available rock indices, however, are faced with insensitivity to bedrock change characteristics, which greatly limits their performances and suitability. To address this problem, we proposed a novel karst bare-rock index (KBRI) that applies shortwave-infrared (SWIR) and near-infrared (NIR) bands from Landsat-8 OLI imagery to maximally distinguish between exposed bedrock and other land cover types in southwest China. A linear regression model was thus established between KBRI and the EBF derived from in situ measurements. The model developed here was then validated with an independent experiment and applied over a large geographic area to produce regional maps of EBF in southwest China. Experimental results showed good performance on root mean square error (5.59%), mean absolute error (4.63%), root mean absolute percentage error (13.59%), and coefficient of determination (0.72), respectively. The advantages of the proposed method are reflected in its simplicity and minimal requirements for auxiliary data while still achieving comparatively better accuracy than existing related indices. Thus, the KBRI has the great potential for the application in other regions around the world with the similar geological backgrounds, thereby helping to address the similar or other related environmental issues. Results of this study provide baseline data for the KRD assessment and karst-ecosystem management in southwest China.

    Description: Background: Protein model quality assessment is an essential component of generating and using protein structural models. During the Tenth Critical Assessment of Techniques for Protein Structure Prediction (CASP10), we developed and tested four automated methods (MULTICOM-REFINE, MULTICOM-CLUSTER, MULTICOM-NOVEL, and MULTICOM-CONSTRUCT) that predicted both local and global quality of protein structural models. Results: MULTICOM-REFINE was a clustering approach that used the average pairwise structural similarity between models to measure the global quality and the average Euclidean distance between a model and several top ranked models to measure the local quality. MULTICOM-CLUSTER and MULTICOM-NOVEL were two new support vector machine-based methods of predicting both the local and global quality of a single protein model. MULTICOM-CONSTRUCT was a new weighted pairwise model comparison (clustering) method that used the weighted average similarity between models in a pool to measure the global model quality. Our experiments showed that the pairwise model assessment methods worked better when a large portion of models in the pool were of good quality, whereas single-model quality assessment methods performed better on some hard targets when only a small portion of models in the pool were of reasonable quality. Conclusions: Since digging out a few good models from a large pool of low-quality models is a major challenge in protein structure prediction, single model quality assessment methods appear to be poised to make important contributions to protein structure modeling. The other interesting finding was that single-model quality assessment scores could be used to weight the models by the consensus pairwise model comparison method to improve its accuracy.

    Description: Background: It is important to predict the quality of a protein structural model before its native structure is known. The method that can predict the absolute local quality of individual residues in a single protein model is rare, yet particularly needed for using, ranking and refining protein models. Results: We developed a machine learning tool (SMOQ) that can predict the distance deviation of each residue in a single protein model. SMOQ uses support vector machines (SVM) with protein sequence and structural features (i.e. basic feature set), including amino acid sequence, secondary structures, solvent accessibilities, and residue-residue contacts to make predictions. We also trained a SVM model with two new additional features (profiles and SOV scores) on 20 CASP8 targets and found that including them can only improve the performance when real deviations between native and model are higher than 5A. The SMOQ tool finally released uses the basic feature set trained on 85 CASP8 targets. Moreover, SMOQ implemented a way to convert predicted local quality scores into a global quality score. SMOQ was tested on the 84 CASP9 single-domain targets. The average difference between the residue-specific distance deviation predicted by our method and the actual distance deviation on the test data is 2.637A. The global quality prediction accuracy of the tool is comparable to other good tools on the same benchmark. Conclusion: SMOQ is a useful tool for protein single model quality assessment.     Description: Band structure of transition metal oxides plays a critical role in many applications such as photo-catalysis, photovoltaics, and electroluminescent devices. In this work we report findings that the band structure of MoO3 can be significantly altered by a distortion in the octahedral coordination structure. We discovered that, in addition to epitaxial type of structural strain, chemical force such as hydrogen inclusion can also cause extended lattice distortion. The lattice distortion in hydrogenated MoO3 led to a significant reduction of the energy gap, overshadowing the Moss-Burstein effect of band filling. Charge doping simulations revealed that filling of conduction band drives the lattice distortion. This suggests that any charge transfer or n-type electron doping could lead to lattice distortion and consequentially a reduction in energy gap. Scientific Reports 4 doi: 10.1038/srep07131
