    Notes: Abstract A rigorous Bayesian analysis is presented that unifies protein sequence-structure alignment and recognition. Given a sequence, explicit formulae are derived to select (1) its globally most probable core structure from a structure library; (2) its globally most probable alignment to a given core structure; (3) its most probable joint core structure and alignment chosen globally across the entire library; and (4) its most probable individual segments, secondary structure, and super-secondary structures across the entire library. The computations involved are NP-hard in the general case (3D-3D). Fast exact recursions for the restricted sequence singleton-only (1D-3D) case are given. Conclusions include: (a) the most probable joint core structure and alignment is not necessarily the most probable alignment of the most probable core structure, but rather maximizes the product of core and alignment probabilities; (b) use of a sequence-independent linear or affine gap penalty may result in the highest-probability threading not having the lowest score; (c) selecting the most probable core structure from the library (core structure selection or fold recognition only) involves comparing probabilities summed over all possible alignments of the sequence to the core, and not comparing individual optimal (or near-optimal) sequence-structure alignments; and (d) assuming uninformative priors, core structure selection is equivalent to comparing the ratio of two global means.

    Notes: Abstract The paper describes two types of regularization to the basic quasistatic double-well potential problem in one space dimension. One model features a spatially nonlocal term while the other incorporates the use of an order parameter. Some basic existence and regularity results for these modified models are derived and some numerical calculations that show hysteresis and motion of phase boundaries are presented.

    Notes: This paper examines models of shape memory alloys in which the usual multiwell, nonconvex elastic energy is modified by the addition of a nonlocal interaction term. It is shown that minimizing such an energy over uniform Young-measures yields a good prediction of hysteresis in a material subjected to biaxial loading. In addition, the relationship between the nonlocal interaction energy and the coherency energy is discussed.

    Notes: Abstract Red pine (Pinus resinosa Ait.) seedlings growing under differing levels of competition were evaluated during the fifth growing season following planting, and placed into low, moderate, or high tree classes, as a function of levels of competing vegetation. Tree growth, moisture status, and nutrition were monitored over the growing season. Additionally, site characteristics such as soil temperature and moisture, inorganic nitrogen concentration, mineralized soil nitrogen, and light were measured. Red pine seedlings growing under low competition had an absolute volume growth increase of 795% over the seedlings growing under the heaviest competition. The associated relative volume growth increase during the fifth growing season was 44%. Discriminant analysis was used to describe three classes of trees representing low, moderate, and high levels of competition. Trees growing under low competition had longer and heavier needles, but generally lower nutrient concentrations. Pre-dawn plant moisture status did not vary among competition levels. Soil variables indicated that, in general, the trees growing under low competition occupied warmer, drier, and less fertile microsites, as inorganic soil N and mean monthly mineralized NO3-N and NH4〉-N tended to be lower on these microsites. The suite of independent variables was effective in classifying the model data into three tree competition classes, with percent correct classifications of 92, 75, and 100 for low (tree class one), moderate (tree class two), and heavy (tree class three) competition, respectively.

    Notes: Summary Previous studies have demonstrated that externally measured magnetic field patterns are indicative of activity in the vicinity of the right hippocampal formation during infrequent and unpredictable intrusions or omissions of visual stimuli in an oddball evoked response paradigm. These fields occur coincident with late endogenous evoked potential components that are consistently recorded in similar situations. In the present study, magnetic fields temporally corresponding to the late P300 component of simultaneously recorded evoked potentials were accounted for by sources in the vicinity of the left and right hippocampus in addition to previously reported sources in the vicinity of the primary visual cortex. Projection of these sources onto MRIs suggested that both hippocampal structures are simultaneously active and that there is an amplitude and strength-related dominance of the right hippocampal sources to visual stimulation.
