    Abstract: A national German funding initiative for Medical Informatics focusing at data integration for medicine gives an opportunity to reopen a window to Germany. In the open window appears a best paper selection of the 2015 annual conference of the German Society of Medical Informatics, Biometry and Epidemiology and papers of the German journal GMS Medical Informatics, Biometry and Epidemiology (MIBE). The publications in focus deal with data integration by transferring clinical routine data into an electronic data capture (EDC) system, using natural language processing to make unstructured date processable, measuring quality of record linkage, and by using a unified metadata scheme for integrated documentation in laboratories. Two additional papers present methods for data analysis especially for change point detection in binary sequences and for analyzing categorial data.

    Abstract: Asthma and hypertension are complex diseases coinciding more frequently than expected by chance. Unraveling the mechanisms of comorbidity of asthma and hypertension is necessary for choosing the most appropriate treatment plan for patients with this comorbidity. Since both diseases have a strong genetic component in this article we aimed to find and study genes simultaneously associated with asthma and hypertension. We identified 330 shared genes and found that they form six modules on the interaction network. A strong overlap between genes associated with asthma and hypertension was found on the level of eQTL regulated genes and between targets of drugs relevant for asthma and hypertension. This suggests that the phenomenon of comorbidity of asthma and hypertension may be explained by altered genetic regulation or result from drug side effects. In this work we also demonstrate that not only drug indications but also contraindications provide an important source of molecular evidence helpful to uncover disease mechanisms. These findings give a clue to the possible mechanisms of comorbidity and highlight the direction for future research.

    Abstract: Dieser Artikel soll einen Überblick über den Bereich der biologischen Datenintegration und Data Warehouses geben, welche in den letzten Jahren immer mehr in den Fokus im Feld der Datenintegration gerückt ist. Die Herausforderungen in der biologischen Datenintegration werden durch unterschiedliche Faktoren verursacht wie z. B. Vielseitigkeit und Menge der verfügbaren Daten, Heterogenität der verschiedenen Datenquellen, sowie Autonomie und Einsatzmöglichkeiten der Datenquellen. Dieser Artikel soll eine Einsicht in eine kleine Auswahl von wichtigen molekularbiologischen Datenquellen geben und in Probleme der biologischen Datenintegration. Fokussieren wollen wir uns dabei auf den Data Warehouse Ansatz, der in den Lebenswissenschaften und in der Bioinformatik weit verbreitet ist. Wir werden die wichtigsten Integrationssysteme wie SRS, DiscoveryLink, BioWarehouse und ONDEX vorstellen. Abschließend präsentieren wir unser eigenes entwickeltes Data Warehouse System für molekularbiologische Daten.

    Abstract: Today we have access to more than 1500 molecular database systems inside the internet. Based on these databases and information systems, computer scientists developed and implemented different methods for the automatic integration and prediction of biological networks. The idea is to use such methods for the automatic prediction and expansion of rudimentary molecular knowledge. However, the inherent data deficiency problem concerning the properties of specialized network hampers the database- and text-mining-based network construction. This paper presents the concept concerning the computational network expansion, namely for the specific biological network–thiol-disulfide redox regulatory network. Besides, a network-contexted document retrieval system (ncDocReSy) is also introduced to assist the network reduction by providing indirectly relevant literature for user's manual curation. NcDocReSy combines literature search with biological network and ranks the retrieved literature according to the network topology. NcDocReSy is implemented as a Cytoscape plugin.

    Abstract: Drugs are essential for the prevention and treatment of diseases. However, co-administration of multiple drugs may cause serious adverse drug reactions, which are usually known but sometimes unknown. Package inserts of prescription drugs are supposed to contain risks and side effects, but such information is not necessarily complete. At the core of efforts to improve prescription quality, there is reliance on the extent and quality of information used for decision of a medical doctor. To address this on-going need, GraphSAW provides users a comprehensive view on drug-related pharmacological and molecular information. The features of GraphSAW allow users to analyze drug cocktails for adverse drug reactions and drug-induced diseases. Network visualization by drug mapping enables exploring associative networks of drugs, pathways, and diseases to fully understand effects of drugs in an intuitive way. GraphSAW is meant to be a platform and starting point for health professionals and researchers for educational and scientific research in order to achieve substantial improvements in patient safety.

    Abstract: MicroRNAs (miRNAs) are small RNA molecules which are known to take part in post-transcriptional regulation of gene expression. Here, VANESA, an existing platform for reconstructing, visualizing, and analysis of large biological networks, has been further expanded to include all experimentally validated human miRNAs available within miRBase, TarBase and miRTarBase. This is done by integrating a custom hybrid miRNA database to DAWIS-M.D., VANESA’s main data source, enabling the visualization and analysis of miRNAs within large biological pathways such as those found within the Kyoto Encyclopedia of Genes and Genomes (KEGG). Interestingly, 99.15 % of human KEGG pathways either contain genes which are targeted by miRNAs or harbor them. This is mainly due to the high number of interaction partners that each miRNA could have (e.g.: hsa-miR-335-5p targets 2544 genes and 71 miRNAs target NUFIP2 ). We demonstrate the usability of our system by analyzing the measles virus KEGG pathway as a proof-of-principle model and further highlight the importance of integrating miRNAs (both experimentally validated and predicted) into biological networks for the elucidation of novel miRNA-mRNA interactions of biological importance.
