    Abstract: Optical density (OD) is widely used to estimate the density of cells in liquid culture, but cannot be compared between instruments without a standardized calibration protocol and is challenging to relate to actual cell count. We address this with an interlaboratory study comparing three simple, low-cost, and highly accessible OD calibration protocols across 244 laboratories, applied to eight strains of constitutive GFP-expressing E. coli . Based on our results, we recommend calibrating OD to estimated cell count using serial dilution of silica microspheres, which produces highly precise calibration (95.5% of residuals   〈 1.2-fold), is easily assessed for quality control, also assesses instrument effective linear range, and can be combined with fluorescence calibration to obtain units of Molecules of Equivalent Fluorescein (MEFL) per cell, allowing direct comparison and data fusion with flow cytometry measurements: in our study, fluorescence per cell measurements showed only a 1.07-fold mean difference between plate reader and flow cytometry data.

    Abstract: De novo mutations (DNMs), or mutations that appear in an individual despite not being seen in their parents, are an important source of genetic variation whose impact is relevant to studies of human evolution, genetics, and disease. Utilizing high-coverage whole-genome sequencing data as part of the Trans-Omics for Precision Medicine (TOPMed) Program, we called 93,325 single-nucleotide DNMs across 1,465 trios from an array of diverse human populations, and used them to directly estimate and analyze DNM counts, rates, and spectra. We find a significant positive correlation between local recombination rate and local DNM rate, and that DNM rate explains a substantial portion (8.98 to 34.92%, depending on the model) of the genome-wide variation in population-level genetic variation from 41K unrelated TOPMed samples. Genome-wide heterozygosity does correlate with DNM rate, but only explains 〈 1% of variation. While we are underpowered to see small differences, we do not find significant differences in DNM rate between individuals of European, African, and Latino ancestry, nor across ancestrally distinct segments within admixed individuals. However, we did find significantly fewer DNMs in Amish individuals, even when compared with other Europeans, and even after accounting for parental age and sequencing center. Specifically, we found significant reductions in the number of C→A and T→C mutations in the Amish, which seem to underpin their overall reduction in DNMs. Finally, we calculated near-zero estimates of narrow sense heritability ( h 2 ), which suggest that variation in DNM rate is significantly shaped by nonadditive genetic effects and the environment.

    Abstract: To strengthen the understanding of the clinical features for CASPR2 neurological autoimmunity in children. A multicenter retrospective and prospective analysis of CASPR2 autoimmunity was conducted. Twenty-six patients were enrolled, including 25 with serum positivity and 3 with cerebrospinal fluid (CSF) positivity; 5 patients were co-positive with anti-NMDAR or anti-GABABR antibodies. Eleven patients (who manifested with refractory epilepsy, psychobehavioral abnormalities or germinoma) presented with low antibody titers, relatively normal MRI/EEG/CSF examinations, and poor response to immunotherapy and were thus considered false positive (42.3%). Fifteen patients were diagnosed with autoimmune encephalitis/ encephalopathy/ cerebellitis (including 1 whose condition was secondary to Japanese encephalitis). The most common symptoms included disorders of consciousness (10/15), fever (8/15), psychological symptoms/abnormal behaviors (8/15), sleep disorders (8/15), seizures (7/15), movement disorders (5/15), autonomic symptoms (5/15). Brain MRI revealed abnormalities in 10 patients (66.7%). Electroencephalography (EEG) recordings revealed a slow wave background in 13 patients (86.7%). Five patients showed elevated WBCs in CSF, and 4 patients showed elevated protein levels in the CSF. Thirteen patients received immunotherapy (rituximab was adopted in 2 cases) and recovered well. Two patients received symptomatic treatment, and the recovery was slow and accompanied by emotional abnormalities and developmental delay. Autoimmune encephalitis is the most common clinical phenotype; it can be secondary to Japanese encephalitis. Rituximab can be used in patients who respond poorly to conventional immunotherapy. The high false-positive rate of anti-CASPR2 in refractory epilepsy and the psychobehavioral abnormalities needs to be explored further.

    Abstract: To investigate the impact of intra- and inter-fractional esophageal motion on dosimetry and observed toxicity in a phase I dose escalation study of accelerated radiotherapy with concurrent chemotherapy for locally advanced lung cancer. Methods and Materials: Patients underwent computed tomography imaging for radiotherapy treatment planning (CT1 and 4DCT1) and at 2 weeks (CT2 and 4DCT2) and 5 weeks (CT3 and 4DCT3) after initiating treatment. Each computed tomography scan consisted of 10-phase 4DCTs in addition to a static free-breathing or breath-hold computed tomography. The esophagus was independently contoured on all computed tomographies and 4DCTs. Both CT2 and CT3 were rigidly registered with CT1 and doses were recalculated using the original intensity-modulated radiation therapy plan based on CT1 to assess the impact of interfractional motion on esophageal dosimetry. Similarly, 4DCT1 data sets were rigidly registered with CT1 to assess the impact of intrafractional motion. The motion was characterized based on the statistical analysis of slice-by-slice center shifts (after registration) for the upper, middle, and lower esophageal regions, respectively. For the dosimetric analysis, the following quantities were calculated and assessed for correlation with toxicity grade: the percent volumes of esophagus that received at least 20 Gy (V20) and 60 Gy (V60), maximum esophageal dose, equivalent uniform dose, and normal tissue complication probability. Results: The interfractional center shifts were 4.4 ± 1.7 mm, 5.5 ± 2.0 mm and 4.9 ± 2.1 mm for the upper, middle, and lower esophageal regions, respectively, while the intrafractional center shifts were 0.6 ± 0.4 mm, 0.7 ± 0.7 mm, and 0.9 ± 0.7 mm, respectively. The mean V60 (and corresponding normal tissue complication probability) values estimated from the interfractional motion analysis were 7.8% (10%), 4.6% (7.5%), 7.5% (8.6%), and 31% (26%) for grade 0, grade 1, grade 2, and grade 3 toxicities, respectively. Conclusions: Interfractional esophageal motion is significantly larger than intrafractional motion. The mean values of V60 and corresponding normal tissue complication probability, incorporating interfractional esophageal motion, correlated positively with esophageal toxicity grade.

    Abstract: Abstract. Global climate models often underestimate aerosol loadings in China, and these biases can have significant implications for anthropogenic aerosol radiative forcing and climate effects. The biases may be caused by either the emission inventory or the treatment of aerosol processes in the models, or both, but so far no consensus has been reached. In this study, a relatively new emission inventory based on energy statistics and technology, Multi-resolution Emission Inventory for China (MEIC), is used to drive the Community Atmosphere Model version 5 (CAM5) to evaluate aerosol distribution and radiative effects against observations in China. The model results are compared with the model simulations with the widely used Intergovernmental Panel on Climate Change Fifth Assessment Report (IPCC AR5) emission inventory. We find that the new MEIC emission improves the aerosol optical depth (AOD) simulations in eastern China and explains 22–28 % of the AOD low bias simulated with the AR5 emission. However, AOD is still biased low in eastern China. Seasonal variation of the MEIC emission leads to a better agreement with the observed seasonal variation of primary aerosols than the AR5 emission, but the concentrations are still underestimated. This implies that the atmospheric loadings of primary aerosols are closely related to the emission, which may still be underestimated over eastern China. In contrast, the seasonal variations of secondary aerosols depend more on aerosol processes (e.g., gas- and aqueous-phase production from precursor gases) that are associated with meteorological conditions and to a lesser extent on the emission. It indicates that the emissions of precursor gases for the secondary aerosols alone cannot explain the low bias in the model. Aerosol secondary production processes in CAM5 should also be revisited. The simulation using MEIC estimates the annual-average aerosol direct radiative effects (ADREs) at the top of the atmosphere (TOA), at the surface, and in the atmosphere to be −5.02, −18.47, and 13.45 W m−2, respectively, over eastern China, which are enhanced by −0.91, −3.48, and 2.57 W m−2 compared with the AR5 emission. The differences of ADREs by using MEIC and AR5 emissions are larger than the decadal changes of the modeled ADREs, indicating the uncertainty of the emission inventories. This study highlights the importance of improving both the emission and aerosol secondary production processes in modeling the atmospheric aerosols and their radiative effects. Yet, if the estimations of MEIC emissions in trace gases do not suffer similar biases to those in the AOD, our findings will help affirm a fundamental error in the conversion from precursor gases to secondary aerosols as hinted in other recent studies following different approaches.

    Abstract: Vanadium trioxide (V 6 O 13 ) cathode has recently aroused intensive interest for aqueous zinc‐ion batteries (AZIBs) due to their structural and electrochemical diversities. However, it undergoes sluggish reaction kinetics and significant capacity decay during prolonged cycling. Herein, an oxygen‐vacancy‐reinforced heterojunction in V 6 O 13− x /reduced graphene oxide (rGO) cathode is designed through electrostatic assembly and annealing strategy. The abundant oxygen vacancies existing in V 6 O 13− x weaken the electrostatic attraction with the inserted Zn 2+ ; the external electric field constructed by the heterointerfaces between V 6 O 13− x and rGO provides additional built‐in driving force for Zn 2+ migration; the oxygen‐vacancy‐enriched V 6 O 13− x highly dispersed on rGO fabricates the interconnected conductive network, which achieves rapid Zn 2+ migration from heterointerfaces to lattice. Consequently, the obtained 2D heterostructure exhibits a remarkable capacity of 424.5 mAh g −1 at 0.1 A g −1 , and a stable capacity retention (96% after 5800 cycles) at the fast discharge rate of 10 A g −1 . Besides, a flexible pouch‐type AZIB with real‐life practicability is fabricated, which can successfully power commercial products, and maintain stable zinc‐ion storage performances even under bending, heavy strikes, and pressure condition. A series of quantitative investigation of pouch batteries demonstrates the possibility of pushing pouch‐type AZIBs to realistic energy storage market.
