    Abstract: The recent increase in publicly available metagenomic datasets with geospatial metadata has made it possible to determine location-specific, microbial fingerprints from around the world. Such fingerprints can be useful for comparing microbial niches for environmental research, as well as for applications within forensic science and public health. To determine the regional specificity for environmental metagenomes, we examined 4305 shotgun-sequenced samples from the MetaSUB Consortium dataset—the most extensive public collection of urban microbiomes, spanning 60 different cities, 30 countries, and 6 continents. We were able to identify city-specific microbial fingerprints using supervised machine learning (SML) on the taxonomic classifications, and we also compared the performance of ten SML classifiers. We then further evaluated the five algorithms with the highest accuracy, with the city and continental accuracy ranging from 85–89% to 90–94%, respectively. Thereafter, we used these results to develop Cassandra, a random-forest-based classifier that identifies bioindicator species to aid in fingerprinting and can infer higher-order microbial interactions at each site. We further tested the Cassandra algorithm on the Tara Oceans dataset, the largest collection of marine-based microbial genomes, where it classified the oceanic sample locations with 83% accuracy. These results and code show the utility of SML methods and Cassandra to identify bioindicator species across both oceanic and urban environments, which can help guide ongoing efforts in biotracing, environmental monitoring, and microbial forensics (MF).

    Abstract: The goal of the current study was to explore information search and processing differences between individuals who are less and more numerate in an attempt to better understand the mechanisms that might differentiate the choices they make. We did so using a computerized process‐tracing system known as MouseTrace, which presented monetary gambles in an alternative × attribute matrix with outcome (dollar amount) and probability information as attributes. This information was initially occluded but could be revealed by clicking on the cell that contained the desired information. Beginning with nine gambles offering the chance of gaining or losing a specified amount, participants ( N  = 110) narrowed down the options (to three and then one) using an inclusion or exclusion strategy. Consistent with previous research, inclusion was a more effortful strategy, and individuals who were higher in numeracy were more likely to select prospects with the highest expected value. Process measures revealed these individuals expended more effort (i.e., attended to and sought out more information and processed it in greater depth) and exhibited more compensatory processing than those who were lower in numeracy, but this sometimes depended on whether one was asked to include or exclude. These results serve as further evidence that individuals with higher levels of numeracy often engage in more elaborative processing of the decision task, which tends to lead to more optimal choices. However, they also suggest that individuals are adaptive and that the specific situation can matter. Copyright © 2016 John Wiley & Sons, Ltd.

    Abstract: In less than nine months, the Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) killed over a million people, including 〉 25,000 in New York City (NYC) alone. The COVID-19 pandemic caused by SARS-CoV-2 highlights clinical needs to detect infection, track strain evolution, and identify biomarkers of disease course. To address these challenges, we designed a fast (30-minute) colorimetric test (LAMP) for SARS-CoV-2 infection from naso/oropharyngeal swabs and a large-scale shotgun metatranscriptomics platform (total-RNA-seq) for host, viral, and microbial profiling. We applied these methods to clinical specimens gathered from 669 patients in New York City during the first two months of the outbreak, yielding a broad molecular portrait of the emerging COVID-19 disease. We find significant enrichment of a NYC-distinctive clade of the virus (20C), as well as host responses in interferon, ACE, hematological, and olfaction pathways. In addition, we use 50,821 patient records to find that renin–angiotensin–aldosterone system inhibitors have a protective effect for severe COVID-19 outcomes, unlike similar drugs. Finally, spatial transcriptomic data from COVID-19 patient autopsy tissues reveal distinct ACE2 expression loci, with macrophage and neutrophil infiltration in the lungs. These findings can inform public health and may help develop and drive SARS-CoV-2 diagnostic, prevention, and treatment strategies.

    Abstract: Soil organic carbon (C) management in agricultural fields can act improve soil health and productivity. However, reports on the C release pattern and the interactive effects of plant physiological parameters on soil C storage from subtropical regions of the world where rice is cultivated as a dominant food crop are inadequate. The interactions between plant metabolism, soil C storage, and organic-based nutrient management schemes have been little studied. Hence, a study was undertaken in rainfed winter rice to evaluate the effects of different levels of organics (crop residue (CR) and farmyard manure (FYM)) along with inorganic (NPK) inputs in an alluvial soil. The experiment was conducted in a typical humid subtropical climate in north-eastern India. The CR of the preceding rice crop (pre-monsoon) and cow dung based FYM were used as organic inputs for monsoon rice, which were applied in various combinations with inorganic fertilisers. We studied the influence of these selected nutrient management schemes on soil health attributes, C storage, and plant parameters. The highest gain in C storage (11.65%) was in soil under 80% NPK + CR (5 t ha–1) + FYM (10 t ha–1) treatment. Correspondingly, significant improvement (P & lt; 0.05) in total C, dissolved organic C, and nitrogen availability in soil was evident under this treatment leading to augmentation of soil organic matter status and the net amount of sequestered C in soil after two years of rice cultivation. Such improvements resulted in greater flag leaf photosynthesis, biomass accumulation, and grain yield than the conventionally managed crops. Overall, this research showcases that organic-dominated nutrient management not only restored soil health but was also able to compensate 20% of the recommended NPK fertilisation without penalty on crop yield.

    Abstract: Therapy resistance is imposing a daunting challenge on effective clinical management of breast cancer. Although the development of resistance to drugs is multifaceted, reprogramming of energy metabolism pathways is emerging as a central but heterogenous regulator of this therapeutic challenge. Metabolic heterogeneity in cancer cells is intricately associated with alterations of different signaling networks and activation of DNA damage response pathways. Here we consider how the dynamic metabolic milieu of cancer cells regulates their DNA damage repair ability to ultimately contribute to development of therapy resistance. Diverse epigenetic regulators are crucial in remodeling the metabolic landscape of cancer. This epigenetic–metabolic interplay profoundly affects genomic stability of the cancer cells as well as their resistance to genotoxic therapies. These observations identify defining mechanisms of cancer epigenetics–metabolism–DNA repair axis that can be critical for devising novel, targeted therapeutic approaches that could sensitize cancer cells to conventional treatment strategies.

    Abstract: Objective: Natural goitrogens present in plant foods or antithyroidal drugs both alter the morphology and normal functional status of the thyroid gland interfering the synthesis and secretion of thyroid hormones. In this study, the goitrogenic potential of bamboo shoots (BS) containing natural goitrogens has been compared against a potent synthetic antithyroidal drug thiourea.Methods: BS was fed to 6 rats by 1/3rdreplacement of 180grams (g) of their food i.e.60g of BS containing 35g of goitrogens of cyanogenic origin such that each rat ideally consumed 6 mg/100g of body weight per day and thiourea at a near equal dose of 6 mg/100g of body weight per day was force fed to another 6 rats for a period of 45 d. Changes in food consumption pattern, serum toxicity marker SGOT and SGPT, morphological changes like thyroid gland weight and histology and functional aspects like TPO activity, Na+-K+ATPase activity, urinary iodine excretion and serum T3,T4 and TSH levels induced by this natural and synthetic agent respectively were investigated. Results analyzed by ANOVA followed by post hoc tests.Results: Food consumption pattern was similar in all groups while serum toxicity markers SGOT, SGPT showed a non-significant increase in experimental groups. Increase in body and thyroid gland weight as compared to control was seen on treatment with both antithyroidal agents, a greater percentage of increase was seen in thiourea treated group. TPO activity, Na+-K+ATPase activity, serum T3 and T4levels were decreased significantly in both treated groups as compared to normal, with maximum inhibition in the thiourea treated group. Histological plates of BS treated thyroid revealed hypertrophy and thyroid follicular cell disruption with microcytic infiltration. Thiourea treated gland histological plate revealed complete abolition of normal histoarchitecture with marked changes in colloidal area and hyperplasia with folding and papillae on the epithelium.Conclusion: In overall, the data indicate that though the goitrogenic potentiality of BS cannot be considered having similar efficacy to that of thiourea but as a food entity by itself, it has potent antithyroidal activity even in presence of adequate iodine intake.
